چکیده

The famous Biochemical Pathways wall chart has been converted into a reaction database. The web based retrieval system C@ROL has been interfaced to this BioPath database providing a wide variety of search methods for chemical structures, enzymes, and reactions that can allow one to explore the endogenous metabolism of different species. The database has been made accessible on the internet at: http://www2.chemie.uni-erlangen.de/services/biopath/index.html and http://www.mol-net.de/databases/biopath.html. It is shown how the information in this database can be used to explore enzyme inhibitors as transition state mimics. Furthermore, it is shown how the classification of biochemical reactions based on physicochemical effects at the reaction site, corresponds with the classification of enzymes by the EC code.

Metabolomics-Based Study of Logarithmic and Stationary Phases of Promastigotes in Leishmania major by 1H NMR Spectroscopy

Background: Cutaneous leishmaniasis is one of the most important parasitic diseases in humans. In this disease, one of the responsible organisms is Leishmania major, which is transmitted by sandfly vector. There are specific differences in biochemical profiles and metabolite pathways in logarithmic and stationary phases of Leishmania parasites. In the present study, 1H NMR spectroscopy was used...

Arginase Activity and Its Effects on Pathogenesis of Leishmania

Leishmaniasis is a tropical parasitic disease that has become a major health challenge in many countries of the world. Not only has not been found any effective vaccine or treatment for the disease eradication, but also the advent of drug resistance is also increasing. Therefore, it is vital to take a precise attention to the physiochemical cycles of the Leishmania parasite and to identify i...

The underlying pathway structure of biochemical reaction networks.

Bioinformatics is yielding extensive, and in some cases complete, genetic and biochemical information about individual cell types and cellular processes, providing the composition of living cells and the molecular structure of its components. These components together perform integrated cellular functions that now need to be analyzed. In particular, the functional definition of biochemical path...

High quality visualization of biochemical pathways in BioPath

Biochemical reactions form large and complex networks. Comprehensible visual representations of these networks help biochemists understand the relationships between the chemical components. Typically pathway diagrams are manually produced drawings. Because of the steady progress of knowledge and the complex relationships in these networks, automatic visualizations are necessary. Bio-Path is a s...

Efficient Reconstruction of Metabolic Pathways by Bidirectional Chemical Search

One of the main challenges in systems biology is the establishment of the metabolome: a catalogue of the metabolites and biochemical reactions present in a specific organism. Current knowledge of biochemical pathways as stored in public databases such as KEGG, is based on carefully curated genomic evidence for the presence of specific metabolites and enzymes that activate particular biochemical...
